And the IP address of your problematic pdns-auth server, so we can send 
test queries to it?

Maybe there's a syntax error in your configuration somewhere which is 
stopping it from loading domains.  If you want to post the relevant 
parts of your config, you can do that.  Have you checked log files?

What backend are you using?
