This actually sounds like a MySQL problem - PowerDNS does not "control" MySQL replication in any way.

1. Make sure you are entirely clear on whether there is AXFR involved.
2. If there is, please post configuration details, hostnames, everything you can.
3. If there is no AXFR involved, post everything you can about your MySQL replication setup; however, for MySQL problems, I would suggest a MySQL-specific forum/mailing list.
In any case posting hostnames and other details (so we can actually see what's wrong) helps.
