for PowerDNS Server there is a setting called disable-tcp if this is
yes that would explain it.

However as i think it unlikely that you wouldn't have spotted this by
now, have you tried listening to tcp/53 (with nc for example) on your
real server in order to see if the request actually reaches the
machine?
Maybe there isn't even a Loadbalancing set up for tcp/53.

just my 2ç of course.
